GemReader provides six carefully curated annotation colors, engineered to remain vibrant and readable across all reading themes (Light, Sepia, Night, Dark OLED, Paper, Velvet, and Chalk): Yellow for key points, Green for examples/evidence, Blue for definitions and technical terms, Pink/Coral for follow-up questions, Purple for quotes and style, and Orange for warnings and caveats. Tapping any swatch instantly applies the highlight. If you tap an existing highlight, the floating selection menu reappears with the active color selected, letting you adjust or recolor it with a single tap.

By tapping the Note Icon (SelectionNoteIcon) in the floating menu, GemReader opens a modal prompt pre-populated with any existing commentary. You can structure your thoughts using rich Markdown formatting. Once saved, the highlight is visually augmented with a subtle note marker bubble. Tapping the highlighted text anywhere in the book instantly displays your saved notes alongside options to edit or delete them.
Precision Bookmarking: Pinning Your Coordinates
Sometimes, standard dog-ears aren't enough. When you are reading a 1000-page historical epic or a dense academic paper, you don't just want to bookmark a page—you need to pin a specific sentence or an intricate data table. GemReader's Precision Bookmarking allows you to select any text range and tap the Bookmark Icon (BookmarkIcon) to lock those exact coordinates into your book's index.
Using the underlying Canonical Fragment Identifier (CFI), the app saves your exact placement down to the character. This adds the pinned excerpt directly to your Table of Contents & Bookmarks sheet, allowing you to leap across chapters and return to the exact line in a single tap.

All of your highlighted colors, structured notes, and precision bookmarks are protected with defense-in-depth security measures. First, highlights are applied using a non-destructive DOM overlay engine powered by Foliate-js text overlays (FoliateOverlayer), ensuring that the underlying EPUB document structure is never altered.
Second, your annotations are serialized and written directly to local encrypted datastores under the key epub_annotations_${bookKey} using AES-GCM encryption, ensuring your thoughts remain completely private, secure, and unreadable to other applications.
